These models allow the existence of reticulation events such as recombination, hybridization, or horizontal gene transfer. These concepts are modeled as directed acyclic graphs rather than trees. We consider the problem of modeling such reticulate evolution using genetic algorithms. The algorithm has to be designed which incorporate various constrained by directed acyclic graph and the location of reticulate event. The choice of fitness function is also studied, and several possibilities for this purpose are presented and compared. The experimental evolution indicates that the genetic algorithm can satisfactorily recover the underlying evolution model behind the data. A computationally light fitness function seems to provide the best performance. ________________________________________________________________________________________

Simulated Annealing Model for Reticulate Evolution in Molecular Sequences

The molecular sequence in the nature are evolved rather than invented. They are adopted from preexisting sequences. The conventional assumption on of independent evolution has been challenged by the biological evidence of hybridization, horizontal gene transfer and recombination. In such a scenario classical approaches of representing evolution by phylogenetic tree construction method fails to ...

Reconstruction of Reticulate Networks from Gene Trees

One of the simplest evolutionary models has molecular sequences evolving from a common ancestor down a bifurcating phylogenetic tree, experiencing point-mutations along the way. However, empirical analyses of different genes indicate that the evolution of genomes is often more complex than can be represented by such a model. Thus, the following problem is of significant interest in molecular ev...

Genetic and Memetic Algorithms for Sequencing a New JIT Mixed-Model Assembly Line

This paper presents a new mathematical programming model for the bi-criteria mixed-model assembly line balancing problem in a just-in-time (JIT) production system. There is a set of criteria to judge sequences of the product mix in terms of the effective utilization of the system. The primary goal of this model is to minimize the setup cost and the stoppage assembly line cost, simultaneously. B...

A program for calculating and displaying compatibility matrices as an aid in determining reticulate evolution in molecular sequences

Reticulate evolution in molecular sequences is caused by recombination or gene conversion, and may interfere with the reconstruction of evolutionary history. This paper presents a program which calculates compatibility matrices for detecting reticulate evolution. In addition to visual inspection of matrices, they can be analysed statistically for clustering. The method is demonstrated using hum...
